[edit] SkinXML vs Stixe
The biggest conceptual difference between Stixe skins and SkinXML skins is: Stixe skins skin by elements. SkinXML skins skin by windows.
Or in other words, Stixe skins are more like WindowsBlinds skins, with graphics made to be able to compose any windows; while SkinXML skins are more like Winamp skins, with graphics tailor-made for very specific layouts of windows.

In the traditional sense of Trillian skinning, Stixe is the skin and the 'Stixe Skins' are themes of that skin. Non-Stixe skins are in turn able to link into features of Stixe (such as the skin packs) if they block loading the other parts of Stixe ahead of time, making them hybrid skins. This makes Stixe also function as a shared code library that non-Stixe skinners can use as well. (See Using SkinPacks)
When it comes down to it, Stixe is still based on SkinXML, so everything in the SkinXML Reference still applies.
